Running out of time on Twin Seeds means that you get a "game over" instantly, and as far as I can tell, if you get a game over at any point before beating the boss of a level, any new records you've set on that level won't be saved (including Mare score records and Mare link records, and changes to the level's A-Life, in fact). Basically, it looks like stuff is only saved when you beat a boss, so dying / quitting a level / turning your Saturn's power off before that is usually a bad idea if you've got any new records!
Twin Seeds brings in another issue though, because you've got a fixed time limit for the whole of Twin Seeds... which means you could do silly things like spend all of that time on Mare 2 collecting items and then finish the Mare just before your time runs out, in which case, you'd have an impossibly large score for Mare 2 just before you died. However, because this score will never be saved, I don't think it could really be called a legitimate score; for example, if I do this I can get about 50,000 points on Twin Seeds Mare 2, but that score doesn't save and my highest "proper" score is only about 38,000.
Tabitha, what's your thoughts on this? I'm guessing that for submitting scores to the site, you're only after scores that can actually be recorded in your save-game file - is that the case?
EDIT: Good job on those scores BTW Miles!
